Dave Kopel makes a pretty compelling case that bans on guns in churches favors some religions over others, and that there may be an establishment clause case to make against them.

Proselytizing for your religion is a long-established tradition in this country. Being a tolerant people, the favored response has been to simply say “no thanks” before shutting the door. Some folks can be really persistent, and I suppose the correct response to some of them would be to shoot the proselytizer before he can set off his bomb-vest.
Hence the justification for an armed guard at the church door.
